In the 14th century, it underwent Gothic modifications, including the addition of a new lower level to its tower. The Baroque period brought further changes between 1718 and 1720 under the direction of František Benedikt Klíčník, commissioned by baron Jan Kryštof z Freyenfelsu. These renovations included raising the church's tower with a new clock mechanism, adding a sacristy, and expanding windows in the presbytery. A notable feature from this period is the Renaissance gabled southern porch added between 1609 and 1614 under Hynk Bořita z Budče, which included an oratory and a family crypt.

Initially part of the Šlapanická farnost in 1306, it later came under the control of the Žďárský cisterciácký klášter during the 14th century and then to the Vizovický klášter until the early 16th century. After the dissolution of the Vizovický klášter, Líšeň became independent in the 1520s, establishing the church as a center for its new parish.
